The Division B State Tournament was held at UW-Oshkosh on May 6, 2000. At this tournament Morse Middle School won the state title for the first time since 1996 and eighth time overall. Platteville Middle School finished as the state runner-up for the second time in school history, falling from their state championship the previous year. Menomonie Middle School earned the third place trophy for the third time overall and first time since 1991.
The Division C State Tournament was held at Ripon College on April 8, 2000. The 2000 State Tournament was the final Science Olympiad state tournament to be held on the campus of Ripon College. Washington Park High School reclaimed the state title and won their fifth overall state championship. Madison West High School earned the state runner-up trophy for the third consecutive year. Pittsville High School finished as the third place team for the first time in school history, falling back from the state championship earned the previous year.
The top team in each division qualified for the 2000 National Tournament.
There were no regional tournaments for Division B in Wisconsin until 2010.
There were no regional tournaments for Division C in Wisconsin until 2004.
